Sharon Smith, whose five-year-old daughter Tanzie has Down's, became upset as the comic made joke after joke lampooning the disorder.
Mock The Week star Boyle picked fun at Down's syndrome haircuts, labelled those with the disability "Mongoloids" and said they were destined for an early death.
He then spotted Mrs Smith squirming in the front row at Reading's Hexagon Theatre and told her off for talking during his set.
I expected dry, nasty, crude humour, yes, but unimaginative humour poking fun at the stereotype of people with Down's syndrome was not something that I expected.
Smith, 37, replied that she had personal experience of the disability and was upset.
Recounting the incident on her personal blog, she said: "He tried to laugh it off: 'Ahh, but it's all true isn't it? Everything I have said is true, isn't it?' to which I replied 'No, it wasn't'.
"He then went on to say that it was the most excrutiating moment of his career but then tried to claw the humour back by saying we had paid to come and see him and what should we expect.
"To which I replied that I understood that and that it was my personal problem. He then said it was the last tour ever and that he didnt give a f*ck."
Mrs Smith described her daughter Tanzie as 'beautiful, feisty and determined'
She added: "I wanted the ground to swallow me up. I have never felt so small, so stupid, so emotional and so pathetic.
"I expected dry, nasty, crude humour, yes, but unimaginative humour poking fun at the stereotype of people with Down's syndrome was not something that I expected."
Mrs Smith, from Hook, near Basingstoke, earned messages of support after she made her feelings public.
Boyle's caustic humour has earned him national acclaim but regularly sparked controversy.
He recently quit BBC2's Mock The Week amid complaints of censorship and headed out on a national tour.
In November, Olympic swimmer Rebecca Adlington complained to the Beeb after the Scottish comic joked she resembled "someone who's looking at themselves in the back of a spoon".

Ahhh the good old British Public, lol jokes about Scottish people, oh one about black people thats ok....he just said something thats related to me, I find this offensive derp derp derp derp.

It's the whole touching the iron mentality. Is the iron hot? I'll touch it to see, oh yes it is, I'll touch it again, yes it's still hot - Is Frankie offensive? Oh he is on Mock the Week, I bet his Tour is all Unicorns and Rainbows, oh no he is offensive, I'll need to complain about this. There's a great bit in an old Mock the Week where they slate this sort of stupidity.

The trust's editorial standards committee apologised earlier this week over his remark on BBC Radio 4 comedy show Political Animal in June 2008.
The Scottish comedian said Palestine was like a cake being "punched to pieces by a very angry Jew".
In an open letter, Boyle said the BBC was a "great institution" but "cravenly afraid of giving offence".
Race complaint
He wrote that he had been moved to tears after watching a documentary about life in Palestine and had promised himself he would do something.
Boyle continued to say that the BBC wished to "deliver the flavour of political comedy with none of the content".
He also criticised the BBC's decision not to air a charity appeal for aid to Gaza last year.
"It's tragic for such a great institution but it is now cravenly afraid of giving offence and vulnerable to any kind of well drilled lobbying," he said.
One person had complained that Boyle's original remarks were "anti-Semitic".
Apology issued
In December 2008, the BBC's editorial complaints unit agreed that the use of the word Jew in the context was "inappropriate and offensive", a finding endorsed by the editorial standards committee (ESC).
It said: "As a result, the committee wished to apologise to the complainant on behalf of the BBC for any offence the remark may have caused him and other listeners to the programme."
The ESC said "that the breach, while serious, did not require an apology or correction from the BBC online or on air".
The complainant was dissatisfied and took the issue to the BBC Trust, leading to this week's apology.
Boyle, 37, found himself in hot water again recently when the mother of a five-year-old girl with Down's syndrome criticised him for poking fun at people with the condition during a live show.
And last year, BBC Two's Mock The Week was criticised by the BBC Trust over comments Boyle made on the show about swimmer Rebecca Adlington's appearance.
Another complaint against Mock The Week, relating to a comment Boyle made about the Queen, was not upheld as a breach of editorial standards by the trust.
The BBC Trust said it had no further comment.
